I would say that if one assumes the linear model, there are much better ways of doing the “signal extraction” than FA (with or without post rotation), e.g., Kalman smoothering (filtering), Independent component analysis (ICA),… In fact, I think some (nonlinear) extension of Kalman procedure (e.g. extended, unscented, particle filtering…) might be something appropriate for these type of studies.
